Yamaha introduced a major redesign of the YZF-R6 for the 2003 model year, describing it as the first full model change since the original machine appeared in 1998. The new generation retained the compact, high-revving 600-class supersport concept but substantially revised both the engine and chassis. Yamaha stated that roughly 90 percent of the engine parts were newly designed and that the motorcycle was developed to improve cornering performance while adding stronger, more responsive engine performance. The 2003 YZF-R6 uses a 600 cm³ liquid-cooled DOHC inline-four with a 65.5 × 44.5 mm bore and stroke and a 12.4:1 compression ratio. One of the largest changes from the earlier carbureted generation was the adoption of electronic fuel injection. The factory manual specifies four Mikuni 38EIS throttle bodies and an electronically controlled injection system, while Yamaha described the production system as a suction-piston type design intended to combine precise electronic control with natural throttle response. The engine retained a six-speed transmission, wet multi-disc clutch and chain final drive.

The chassis was also extensively reworked. Yamaha adopted a new aluminum frame made entirely from cast components and used its Controlled Filling aluminum die-casting technology for the rear frame and swingarm. Yamaha described the 2003 YZF-R6 as the first production motorcycle to use this technology across these major chassis components. The factory manual lists a 1,380 mm wheelbase, 120 mm front and rear wheel travel, 17-inch cast aluminum wheels and dual 298 mm front brake discs. The combination of the new chassis, revised engine and fuel injection made the model a fuel-injected 600cc supersport motorcycle designed around sharper cornering response and reduced mass.

The 2003 redesign established the second-generation R6 platform and marked the model's transition away from carburetors. Yamaha's launch material also highlights the new direct-plated cylinders, revised intake system, lightweight exhaust and updated bodywork that visually separated the new model from the first-generation R6. These changes preserved the R6's high-rpm character while moving its engine management and chassis manufacturing toward the technologies Yamaha would continue developing on later supersport models.
