Yamaha introduced the second-generation FZ1 platform for the 2006 model year as the successor to the FZS1000 Fazer. The covered 2006 variants are FZ1-N and FZ1-S. Both use the same 998 cm³ liquid-cooled DOHC inline-four with a 77.0 × 53.6 mm bore and stroke and an 11.5:1 compression ratio. Electronic fuel injection replaced the carburetion used on the previous FZS1000 generation, with four Denso injectors, a Mikuni throttle body and ECU control. A wet multi-disc clutch, six-speed constant-mesh transmission and chain final drive complete the powertrain, creating a distinctly fuel-injected 998 cc supersport-derived roadster platform.

The chassis was equally important to the generational change. Yamaha moved the engine forward in a newly designed aluminum frame, targeted a 51 percent front-wheel weight distribution and fitted a 43 mm upside-down fork with separate compression and rebound damping functions. The factory specifications list a 1,460 mm wheelbase, 815 mm seat height and 18-liter fuel tank. The naked and semi-cowled versions share the same core chassis and engine architecture, while differing in bodywork, overall height and ready-to-ride weight.

This 2006 redesign established the basic second-generation FZ1 formula that continued beyond the launch year. Yamaha later introduced the same platform to the Japanese market in 2008, again emphasizing its mix of supersport-derived performance and usable road manners.
